The Greek champions' current vice-president, Piraeus Mayor Yannis Moralis, will assume the club's top post.
Marinakis, a well-known Piraeus-based shipowner that recently made a major foray into Greece's media sector, was among 28 past and present pro football officials in the country facing charges before a three-justice appellate court.
Marinakis promised to again assume the post after he is acquitted, as he said.
